Nice hotel, but service not so good

Hotel was nice but the girl at the front desk ran my card and charged me for the room even after I told her it was paid in full through hotels.com. She said "oh I know, but I have to keep your card on file for incidentals". The next day I had a $117 charge on my account. I called and they said that they would fix it but may take several days to credit my acct.
Gee thanks. I just need people to do their job correctly.
Even though it's not hotels.com's fault, I Probably won't ever book through hotels.com again, or any other agency, because I'm afraid I'll be charged twice again.
